If the admin has already generated Form 16 Part B from the traces, is it necessary for them to generate Part B again on greytHR?

Form 16 Part B contains proof of income and tax deductions of the employees.

If the admin has already generated Part B from the traces, there is no need to generate it again from greytHR. The admin can use the same Part B document to upload on greytHR to generate the Form 16 document.
